Hello, I have purchased a card from Vienna to Germany but my train stops in
Prague for an hour. Can I just use this ticket to come to Prague and just leave
the train when it stops at Prague or do I have to buy completely new ticket for
Prague because I am not allowed to leave the train when it stops in Prague?

I think you can leave the train in Prague. It is not about the card from
Vienna to Germany, but if you can stay in Prague.
If the train will stop in Prague then you can leave the train in
Prague too.
