I intend to travel by train leaving Prague on Wednesday, staying in Vienna
for 2 nights, arriving in Budapest on Friday. Is it possible to buy one ticket
more cheaply than two separate tickets? Thank you

Nope. There is a problem with train companies. The first one (Pra-Vie) is
operated by Czech Railways and the other one (Vie-Bud) by Austrian Railways. You
can buy tickets for both connections in advance through us, but there can be no
discount or something similar for it. Regards!
